Thomas Doniol-Valcroze a commencé à travailler sur les mammifères marins en 1995 à la Station de recherche des îles Mingan (MICS), sur la côte nord du golfe du Saint-Laurent. Il y est retourné pendant près de 10 ans comme assistant de recherche et pour y mener les travaux de terrain de sa thèse de doctorat sur l'habitat des rorquals. En 2008, il a effectué un stage post-doctoral à l'Institut Maurice-Lamontagne avec Dr. Véronique Lesage, sur l'écologie alimentaire des rorquals bleus.

En 2009, il a été engagé au ministère comme biologiste à l'évaluation des stocks de mammifères marins du Nunavik. Il a travaillé en particulier sur les espèces dont dépendent les Inuits pour leur subsistance (bélugas, phoques, morses). Ses recherches se sont concentrées sur la taille des populations, leurs trajets migratoires, l'impact des changements climatiques sur leur distribution et leur habitat, ainsi que la durabilité de la chasse de subsistance dans un Arctique en plein changement. Il a participé également aux travaux de recensement de la population de bélugas du Saint-Laurent et à la modélisation de leurs effectifs, ainsi qu'aux projets sur l'écologie, l'habitat et l'alimentation des rorquals de l'estuaire et du golfe du Saint-Laurent.

De 2015 à 2017, il a travaillé comme biologiste à l'évaluation des stocks de harengs et de maquereaux, avec une emphase sur l'effet des facteurs environnementaux sur le recrutement des poissons pélagiques. Depuis août 2017, il dirige le programme de recherche sur les cétacés de la région du Pacifique, avec des projets portant principalement sur la dynamique de population des épaulards et l'habitat critique des grandes baleines.
